Bone stock a 99+ GT is faster than any of the stock 5.0 cars. The 96-98 GTs with 4.6 are pretty equal to the older 5.0s.
Parts are abunadant for both engines but are much cheaper and more readily available used with the 5.0. Both are good. Pick which body style you prefer because they all can be made fast, but you start off with more either with a 99+ GT or a 96-98 Cobra. Both can be had for reasonable $$.
