Default Transmission Problem?

I've only had manual trans for a few months, but i think I'm having a problem.

Mods that might be relevant are 3.73 gears, stage 2 clutch, and short throw shifter.

I am no expert on transmissions, but here's what is happening.

This usually only happens the first time i start my car, in the morning usually. Its worse when its cold out too. I will start it up, let it sit for a minute until the rpm's settle (around 1100k) then start driving. I'll get down the street to a stop sign, and as I stop (with the clutch pushed in all the way, or in neutral with the clutch out, doesnt matter), and the rpm's will go down to around 500, and the car will start to stutter and it feels like its going to stall out. Alot of times it will stall out too, unless i quickly press the gas to keep the rpms from dropping down below 500.

It keeps doing this for the first 5-10 minutes I'm driving, and only does it if its a cold start. Sometimes it'll even do it at times when im in 3rd or 4th on a highway or something and press the clutch in, it'll just stall out.

I don't know if i need a tune or if the transmission is going or what. I have SCT 4-bank eliminator tune chip, it doesnt matter what tune i run my car on, it does this no matter what.

thx

That isn't a problem with your trans. More than likely it's something with your engine or ecu.

I don't know a whole lot about stuff like that.

More than likely thats a tune issue, if it's fine when its warms up its probably not the IAC.
