Default Problem's with the new transmission

alright... Well, As I stated a few weeks ago, I put a TKO-500 in my 2004 mustang GT. I didn't abuse it, and I just got passed the break-in period..

4 Grand later, I'm having more problems than I did before!!!!

All of this started happening a little after I got past 300 miles on the new tranny.

1)At speed, about 40 MPH plus, it vibrates like crazy (the entire car) BUT, when I go into a gear that I'm in the power-range for, under WOT, it stops. When I drop the throttle back, happens again. Any Ideas?

2) Clutch is very grainy; tends to pop really really easily and I don't like it. Seems to have stages as to how out it is, not smooth at all. Is this a problem or am I just going to have to deal with it?

3)The one I'm worried about. My car seems to "click" when I'm slowing down (it sounds very mechanical). It doesn't do it when I'm in gear with the clutch engaged to the engine, but does when I have the clutch pressed all the way and when i have the clutch engaged in neutral. I've shut the engine off while going about 30, and it still did it while in neutral, thus ruling out the engine. The Clicking slows as I descelerate, and stops when I come to a complete stop.

Any help you guys can give me will be greatly appreciated.

These cars are freaking frustrating V_V

did you "zero" the bellhousing on the block? also check your pinion angle at the trans and rear and make sure all the bolts are tight at the bellhousing to block, trans to bellhousing and trans mount/cross member

2nd that, sounds like the bellhousing is slightly misaligned.
