I have an `04 GT convertible with an auto transmission and I just got my 4.10 gears installed a few weeks ago. Several people told me I should only have gotten 3.73's and a few others told me to go with the 4.10's. I decided to go with the 4.10's because I may never supercharge my car and I wanted more get up and go out of her.
My car is my daily driver and I only drive about 8 miles (4 to/from work) per day on the highway. The only thing I do not like about the 4.10 gears are that the engine revs high when I am doing 80mph in her. I am around 3,000 rpm at 80mph. Since I have an upgraded exhaust the sound is quite loud at that rpm, plus people are still flying by me at 80mph on the highway. So that is about the only negative with 4.10 gears. Other than that one negative, 4.10 gears are awesome and you will not believe the incredible acceleration they provide. It will feel like there is a supercharger on your car with 4.10 gears.
Here is what I have seen and read numerous times... If you are going to supercharge it then go with the 3.73's, otherwise, get the 4.10's if you are not going to supercharge it. It is up to you. Do you want awesome acceleration(4.10's) and surprise some cars? Or do you have the need for high speed to do 80+mph on the highway(3.73's)? Your choice! But enjoy no matter what you get. Nice car by the way.

Gear choice is very personal.
You will be very happy with 3.73s based on your goals. I have 4.10's and a supercharger and that is also a great combination.
Either way, gears will wake-up the car.
At first, you will be very impressed with the 3.73's, but over time you may wish you had gotten 4.10's.
In reality, you can't have too much gear on a mustang. Is your car an auto or a stick? If it is an auto, then you really should think more about 4.10's. 4.10's and a custom tune on an automatic is a must.
3.90's offer a nice comprimise, but again, if you are going to be that close to a 4.10, then just get 4.10's.

that is the same rpm i travel at with stock gears at 75 in 4th. i cannot stand 5 cause it brings the car into the bogging range (below 2k rpm.) im completely stock cept for my exhaust (SLP Catted X, SLP LMI). im certianly going 4.10's or 4.30's. and i drive my car on anyday that its dry. i still get about 15-17 mpg (mostly street, minimal highway)

Forget the cold air intake, its not going to make a difference, just waste your money. Also forget about the headers unless you are getting long tubes. Even then, some people will say long tubes are a waste. But thats only if you cant install them yourself, or if you enjoy spending too much money on parts.
Mac ceramac long tube headers are cheap and perfect.
Mac LT's, Mac o/r or catted H and 3.73's are the way to go.
