Gear/programmer combo

Wow... that damn near had less information in the body than in the title.
How about you tell us what you've done to the car so far, what you plan on doing to it, what you want to use it for, how much money you have to spend and we'll take it from there. We can't even begin to assign gearing until we know more.
For programmer, don't bother with anything but the X-Cal2. It's the best there is right now for most guys.

If you want just a little more pep on the poop, then 3.73's are a great option. You have a pretty tall power band so you could go up to 4.10's but that usually comes with a mileage penalty that most guys don't like.
You have 4K to spend so I would say screw the gears and find yourself a blower, set it at 6psi and have fun. You'll get a helluva lot more pep out of it.
If you don't want to go the blower route, then 3.73's, full exhaust, and a nice coil-over kit will make you a very happy guy. I'd get subframes first, then 3.73's then the coil over kit, then the exhaust. It'll pretty well blow your budget completely but you'll have a killer ride after you're done.
Bassani Mid-length headers, Catted X pipe and after cat is a wicked system. A buddy of mine made +20hp with this same system on his 01 cobra.
