Default 99 Convertible---Window Problem

Hi Guys,
I am Valerie from Hawaii. I am a big fan of the Ford Mustangs. I finally had the opportunity to buy a 99 Convertible and I am planning to make some changes. But before I buy it, I want to run a scenario through you guys.
When closing the top, the big windows are not aligned with the small windows in the back. They stick outside by leaving 2 inches of space (water might go inside, right?), also, I noticed that, when the top is up, the 2 pieces of iron are not exactly straight horizontally. Can you please giving me some advise on the windows problem? Why do you think they stick outside and they are not aligned?

The converts for this nearish year car never were very solid. My windows kinda do the same thing, i just adjust them the slightest bit then they are fine.

i have an 88 vert that has a nice size gap between the front and back window. i found this looking around but haven't tried working on the car yet. maybe you can use it.
