01 Cobra

I want to get an SCT2 for my 01 Cobra, but I also want to make several mods afterwards (gears, headers, x-pipe, blower) will it be a waste to get it now or should i just get it and have it retuned? And how does the tuning process work, can I do it on my own or do i need someone to do it for me?
