The chip comes with one tune. If you pay $25, you get a total of two tunes (the stock one does not count). To use your stock tune, you simply place the switch in position 4 which is a bypass mode for the chip and the car runs off whatever is on the computer.
If you want three tunes including one for nitrous, this is what you should do:
1st Tune - High performance tune with timing advanced and fuel curves for max hp. Be sure to tell the tuner what octane fuel you want it tuned for. In my case, mine is set for 93.
2nd Tune - Regular 87 octane tune. This tune will be corrected for gears etc... and your a/f might be leaned a tad for a little hp increase over stock. I run this setting when the gas prices get really high, or you just don't feel like running 93 or the wife or g/f puts in 87 by accident. Don't laugh...happens all the time. At least this way, you can change the setting to avoid blowing the motor. Or, just for some reason, you start having a pinging problen with the first tune, you have this as a safety valve.
3 - Nitrous tune. The changes the tuner makes here will depend on the nitrous system you are running. With my Venom, I had the tuner leave my fuel curves stock, and pull one degree of timing out of it from the stock setting. I left my fuel curves alone, because the venom system is self-tuning anyway. For your ZEX system, I would have the tuner richen up the fuel curves a bit AND take out timing. Probably one degree for a 100 shot. Don't forget to use one-step colder COPPER plugs. If you do this, you should be fine w/o having a dyno tune. But I would NOT go any higher on the shot w/o a dyno tune to be safe. The right plugs will really give you a good margin of safety.
Disclaimer: I am NOT a tuner. While I am knowlegable, listen to your tuner. He will know best (or at least he should). You may hear different opinions then what I just stated. But, this is the same setup I have on my car. I believe this is the right way to go.
