exhaust set up's

is there a difference between how ford set up the exhaust systems on the mustangs from 96-04 gt's and cobras?

Yes SET UP is different. Keep in mind cobras have IRS.

96,97,98 for sure had different cats.

The Cobra 4v has bigger heads so the location of the stock or aftermarket headers will be different than the GT 2v.
