Default speaker problems

Well, the other day i was messing with my subs (turned them around and ran the wires through a little bit of a different route in the back). All I did as far as actually messing with the audio system was unplugging the wires from the amp and plugging them back in. At one time, I had all the wires unplugged and separated, and the power wire that was only connected to the battery accidentally hit a piece of metal in the trunk and sparked a couple times (I know i should have unplugged the battery, but oh well) The wire has a fuse on it that is still good (I checked it numerous times). This shouldn't have caused any problems. But, when I plugged everything back in, something was different. When my car turns on, and the cd player (Pioneer) is reading the disc, it tries to play through my subs and i get almost a small thundering sound for just a little bit. However, when the music is actually playing it plays fine and sounds normal. But, I also noticed that when i turn the volume all the way down (when the volume actually goes from 1 to 0) i get one small pop sound in (I believe) the left speakers. I checked to make sure that all the connections were right and even unplugged and reconnected them to the amp. Does anyone know why this would be happening?

I would still replace the fuse even though it looks good. You may have a hairline split in it that is causing it to arc.
