Dropping in an 03 Cobra motor and trans is an option for GT owners however it might be a better idea to build your GT engine. I have a 99 GT and am debating how I want to go about making power. I figure close to $10K to add the Cobra engine and trans, plus Id need a tune and a new hood and paint. Atleast. You'll be making about 450 hp.
Now take a VT or DSS short block for $3K, ported PI heads and some cams for $2K and a centi blower for $3500. You will still need a fuel system, injectors and a tune but you will be good for 600 hp for about the same price....

Thats not a bad option, however I assume your going with the 1.7 kit?? Thats an excellent kit and alot of fun to drive, but you are kind of limited to a max of 500 rwhp.
Which is more than enough for most but doesnt leave much to grow on. The 2.2 kit is great but it requires getting alot of things on your own (pump, injectors, etc) plus a hood... Adding the 2.2 to a stock GT would run close to 8K alone, not counting the short block.

yeah im getting the 1.7 running 9psi for now...that should give me over 400hp to the rear wheels and when i get a forged long block ill crank the boost up and hit 500hp...that'll be enough for me......for a while

sell your car and buy a used 03. you can find one for about 25k or so. thats your best bet. and once you do strap a 2.2 kb on it and 60lb injectors and and you should be at 600+
