Default 4.6L modular differences

i have a 1996 GT and was wondering what the difference is between the 1996-1998 motors and the 1999-2004 motors i know it has something to do with the heads and intake manifold but do not know exactly what and on the same note how difficult would it be to swap the 2V to the 4V set up i know it was in a thread before but i could not find it for the life of me, if someone could help me out that would be awsome.

Basically the 99-04 PI heads have different ports w/ more volume and that flow better in the lower and mid lift areas. Inaddition, the intake was revised to match the new port shape and also have a great cross sectional area to flow more. Lastly, the 99-04 engines have a piston w/ a larger dish to compensate for the smaller combustion chamber in the PI head.
