Can you get rid of the EGR on a 4.6 if so how.

Yes you can. All you have to do is go to the parts section contact randy and get a egr delete plate and plug for the headers. However it will set off your ses light!

I got my EGR delete plate from UPR, you just sandwich it between the plenum and EGR, then bolt it up. if you take your EGR and piping off, you will need the plate, shorter bolts, and a egr cap for your headers. ebay might have an egr cap. i had to take mine off and the part that screws onto the header, was cut above that and another peice welded on it to cap it off.

Exhaust Gas Recirculation and it deals with emissions. Basically when exhaust is going into the headers, some of it is sucked out through the egr piping/EGR and back into your plenum to be reburned. It should only open when driving but not at warm up when you start your car or at while Idle. Besides reburning crap to make the emissions up to par it's suppose to reduces combustion temperatures and help control the formation of oxides of nitrogen.
Sorry but to me it's pumping hot exhaust back into the plenum and we know colder denser air equals HP and hot air equals less HP. But it really is suppose to reduce combustion temps, but if you remove it and hear some knocks, i would put it back on. i did it on my 95 and now my Saleen and it works fine. if you get a dyno tune, you can have them turn it off and to turn the engine light off. At wide open throttle no emissions anything is on.
