Hello, I am looking to buy the bilstein line of shocks/struts but I am concerned with which package to get. How can I determine if the shocks/structs will fit with the h&r springs? It seems that the bilsteins that I see online are designed for drop-in replacements for a stock setup. Am I wrong on this? I have a 2002 Mustang GT.

You'll be served well by Tokico Illumina or 03-04 Cobra spec Bilstein or Maximum Motorsports HD spec bilsteins with the SS springs.
Where are you shopping? Perhaps we can just paste a link to the right kit for you. Bilsteins are NOT just OEM replacements for a GT... they're a significant improvement over stock and were included as stock on 03-04 cobras. If you like bilsteins (I love them), then I'd go that way. I use the MM sport spec on my car. You should probably stick with their HD spec.

I'll second that on the Illuminas, r3d recommended thoes to me for my H&R ss springs and I couldn't be much happier. I can stiffen them up for Solo2 events and then set'em back to soft for the ride home, and I can tell a difference between the settings. I just kinda wish now I had gone with coil overs.
