I wonder if possibly its in the rearend. It sounds like a driveshaft problem but seems as though you have ruled it out. I know on the bottom of the rearend on my 01 GT, Ford bolted a weight to it to act as a dampener to help with vibrations in the rear end due to a not so perfect design.
